This was a bug with gdm (maybe alsa?) in Jaunty and I guess it's still around. I have it too but didn't realize until you mentioned it lol. There's a fix proposed in the comments of the bug report...
The problem is due to your laptop's powersave settings. The pop your hearing is the speaker turning on as powersave has had it off while not playing any sounds. Try this
